Boniface opened the scoring with a close-range effort in the 11th minute, but Stuttgart responded with goals from Enzo Millot and Deniz Undav to take the lead.
As Leverkusen faced potential defeat, Patrik Schick leveled the score with an 88th-minute equalizer, sending the match into a penalty shootout.
Xabi Alonso’s men ultimately secured the trophy, marking the third title Alonso has won with the Bundesliga club.
